There are several reasons they concluded that this is rape. :U

1. "Alpha Six! Do you read?" This implies she's on a mission of some sort and god knows that whenever someone asks that question and the receiving end doesn't respond, it's a bad sign. Either the person is going to be dead, under attack of some sort, kidnapped, or unconscious, and "under attack" can include rape.
2. The gun with the bullet shells implies she shot them off at the creature now raping her and they either didn't hit their target or they had no affect.
3. She's got her arms and legs restrained. The fact that she's tied up suggests that, if she weren't, she wouldn't be in that position and she'd be fighting back, and that restraining her is the only way to successfully rape her without her trying to take that creature's head off.
4. There are tear stains from her makeup. She's been crying and her eye shadow/liner has smeared. Most women don't cry like that if it's not rape, and if they do, well damn they just can't handle the cock. :U
And last but not least..
5. As a female, I just have to ask. Who would have consensual sex with THAT? Because I'm pretty damn sure I wouldn't. :I
