Just to extrapolate, there are a couple of differences.
Physically, Primagen are more feral and raptor-like, and are more mechanical. They do not have functioning digestive systems and are easily identifiable by the fact they do not have biological ears. Not only that, but they also have a longer, more raptor-like visor, alongside some usually big raptor claws. Protogen do not have any of these features: They have functioning digestive systems, they have biological ears, short, rounded visors, and are more anthro and upright.
Secondly, ownership is a large part of Primagens. They are a closed species compared to Protogens being open. Only certain people own Primagens whereas anyone can own an uncommon or common Protogen.
