Two common reasons:
a) They want to make money by selling the uncensored version
b) They need to comply to some sort of rule, such as the Japanese law requiring things of this nature to be censored (I believe that law no longer applies, though).

Actually, I think that law is still intact. I know, it sucks, but we can only deal with it.
