Aliases/implications affect every post, including deleted ones. The counter will continue to be inaccurate until that is fixed.
Pokémonis still the dominant tag, don't worry.

Some pokémon species don't have pokémon implications yet, but that probably doesn't explain the 13000+ gap in numbers.
The simplest way to fix this is to imply pokémon_(species) -> pokémon and remove all the *pokemon* -> pokémon implications.
pokémon_(species) -pokemon may reveal some answers.
Edit: Golem implies pokémon_(species). It should be golem_(pokémon) I-> pokémon_(species).

Hmm, it seems to that ALL the posts in a search for pokémon_(species) -pokémon are also tagged golem. And there's the problem. The wiki page for golem describes the typical mythic golem, but it is also implicated to Pokémon_(species). There exists a golem_(pokémon) tag, and THAT is implicated to pokémon. So, the bad implication needs to be removed and cleaned up. But, maybe the Golem tag also needs to be aliased away to a disambiguation tag, and have there be a golem_(species) or species:golem_(myth) tag instead so as to prevent more of this confusion.

Golem has been fixed and cleaned up, we currently have 20,496 deleted images tagged with pokémon, which is where that huge gap is coming from.
