Urine is usually considered sterile to yourself unless you have a UTI. The kidneys are very good at filtering things and only the smallest molecules (water, salts, etc.) get through; it's as if your blood was sent through 100 coffee filters at high pressure, bacteria is simply too large to end up in urine this way even if present (yes, it can happen—see septic infection). Protein molecules are large in comparison, and having a lot of protein in your urine is a very reliable indicator that your kidney filters are damaged. Bacteria/fungus/etc. that causes UTIs are almost always going to come from upstream (i.e., travel up the urethra).

Poop doesn't have this type of filter. In a technical sense, the contents inside the GI tract from mouth to anus are considered outside of the body as it's all one long tube. The other exceptions is if you have disruptive bacteria in there (e.g., C.diff, E.coli 0157:H7, Salmonella, etc.).

But for all practical purposes, treating poop as generally "toxic" when it is not in your own colon is generally a good way to handle it.

Correct. pH is usually ~6-7 if I remember right. It can be higher with kidney damage and lower with DKA, but "slightly acidic" is where it normally sits. It's more acidic in the morning than later in the day when it is less concentrated.

Also, they have found that people who have recurrent C.diff or have taken enough broad spectrum antibiotics to destroy the natural bacteria that reside there seriously benefit from fecal transplants from healthy donors (yes, this means exactly what you think it means).
