I think just the species and shiny_pokemon. We don't do the same thing with gender, after all.

No, because a "shiny pokemon" is a pokemon with an alternate color, not shiny like metal.

Shouldn't be aliased.
Shiny_pokemon is for canon colors; and alternate_color for non-canon.
I suppose shiny_pokemon could be implicated to alternate_color, though that's a bit cluttery when a single tag would do.

Shiny Pokemon is also a real in game term that has specific meaning and connotations. I agree that it shouldn't be aliased to alternate_color
Although I suppose I could see an implication, it seems unnecessary to me. I think that if you're searching for alt color Pokemon you're probably not searching for shiny Pokemon... Unless you don't know what shiny Pokemon are when you first search for alt color and Pokemon together, the implication would be useful in that situation. At the same time though, if you do know about them, you may not wanna see them when you search for alt colors.... Eh, yeah, the more I think about it the more it seems like the implication would be fine.
To answer OP's question before getting too off track, yeah, we should tag with just shiny_pokemon. No need to have shiny_genjar etc...

Yeah, good point. Shiny pokemon are extremely rare and considered to be valuable, which makes that tag thematically different from alternate_color.
But as for implicating it... If shinies are tagged as both shiny_pokemon and alternate_color, there's no way to limit searches strictly to official pokemon. Since with the implication, searching for 'pokemon -alternate_color' would prune out shinies. So maybe it'd be best to keep those tags separate, and only tag non-canon colors as alternate_color.

I think that this is the best course of action. So no alias, no implication. We should probably clean up the wikis to reflect the difference if that's what we go with.
