I'm not sure what you're referring to when you say it's not always related to the movie. Checking the images currently tagged with it, and a quick check on google for anything obvious, all of it points to this tag being for the character named totoro from the movie my_neighbor_totoro. So implicating the character directly to the movie (which the character is from) seems to be the most logical. Is there some other factor I'm missing which makes it better to implicate the character to the studio?

Looks like there are Totoro books, but those were made based on the film, anyways.

Maybe it's just my mate's obsession with totoro clouding my judgement a bit, but I could have sworn they were in more than one movie. It was probably just cameos or something.

They have cameos in several media products.

Alright, I think generally we still implicate a character to the series or movie/etc that they originate from, even if they do occasionally cameo in other things, or have spanned more than one type of media (so it has both a movie and a videogame, but the character still gets implicated to the main tag for that franchise they originated from). It's such a big generalization, that I'm pretty sure we've probably done things in more than one way now and then. But it does seem to be the general rule of thumb. So, since the books are based on the film, and the character is known as being from that film, then it makes sense to implicate them to it as being where they're "from" in a way.

So I implicated totoro to --> my_neighbor_totoro
