In the original Pokemon pearl/Diamond version, upon going to the flower shop and asking about how their fertilizer is made, they explain that it's a variety of natural ingredients, before reluctantly also mentioning it has "pokémon droppings". Considering manure is a common fertilizer ingrediant, this is undenyably refering to shit.

Even earlier than that, back in Gen. one of the show (I think it was the same one in when Ash found the Togepi egg [and later relinquished said egg to the show's #1 worst caretaker for newborn Pokemon because 'Ash couldn't be trusted to keep it safe'], though the scene in particular took place in the first half of that episode), Ash and Gary were butting heads over trying to find a fossil.

I believe it was Gary who smugly showcased the 'fossil' he found and wondered which one (Pokemon) it was, to which the archeologist came over and after observation, told him that he found "fossilized Poke'dung", which caused Gary to flinch in shame from the dashed showboating from earlier.

And this, which I imagine would balance itself out for a few reasons (largely self-regulating populations that take care not to exceed a certain threshold so they can all eat or smth), but I'm not the writer here.

That can either be extremley OP, or extremley stupid.

on one hand, if the food is broken down and dispersed throughout the body extremley quickly, things like diseases and physical harm (cuts, wounds, burns, etc) can be basically omitted since the nutrients and vitamins from the food (specifically iron) will increase your RBC exponentionally and heal your body much faster than the standard rate of a normal human or animal (and dont even get me started on pills)

but on the other, all the fat, protein, sodium and other parts of the food that we're not supposed to have too much of... they get too much of, and now you just have a fat, slow, un-heart-healthy pokemon.

First of all, why would you try to bring real world science to a world filled with monsters that can breath fire and shoot electricity and drastically change body shape in seconds? ...and on a porn site?
Second of all, as I specified here, they are not made up of organs or bones like real creatures, but energy that serves a similar purpose and can rapidly change to adapt to what the Pokemon needs at the time.

That could be easily explained as: Berries, they have the right amount of nutrients for the Pokémon and humans alike, and they are the reason why there are berries for almost any situation.

If you can go "all the way through" the when one pokemon eats another pest pokemon what is there to stop the pest pokemon from just using the back door to escape?
