So, it's okay to have it like that? Or is preferred when the name is more common?

The alias ought to go the other way around.

Common names get them because it's assumed that it will be an issue later.
Until another tom_nook comes along, the tag should just be tom_nook.

For example post #339553. It has the names Apollo and Bob. Should I change them to Apollo_(Animal_Crossing) and Bob_(Animal_Crossing)? (say yes and I'll click "Save Changes" :P )

Bob definitely.
Apollo, I'd say common enough personally.
Judgement call on your part though, could go either way in theory.

My judgement, huh? Then both get the "Fred_(wasd)" tag! ^o^

j/k I'll tag Apollo as Apollo_(Animal_Crossing) just in case :D
