Now here’s an important question, does Xcom hate aliens or just the Elders? The commander is an Elder and they recuit the skirmishers. So if Xcom kick the Elder presence off earth and the remaining aliens are technically free, would it be possible to have say a viper integrate with society. And do aliens already integrate under Advents occupation?

Dunno what you mean with the Commander being an Elder but in Enemy Unknown, the Council is being controlled by Sectoids.
