Alphonse, for example, was a new entity that had only ever been the suit of armor, and simply thought he was Alphonse. Nina the dog only thought she was Nina the human, upon realizing she wasn't, she could be her own person.

Alphonse was just trying to transfer his consciousness into the armor.
Where as Nina was physically combining her body with the dog. There was no transference taking place, it was just a merger of two different entities.

MemberIn the first one, the Hormunculi are a lot more difficult to kill. The only way to do so is to lure them inside a transmutation circle with the remains of the person their creators were trying to resurrect. If done successfully, the hormunculus becomes paralyzed, and can then be killed properly.
