Canonically, Vivian was always female, even in the Japanese version. It was stated by developers that Beldam was just insulting her when she said "oh but you're no woman."

From the translated Japanese text, it genuinely seems like Beldam was bullying her and Goombella misunderstood, with the potential to have been a legit thing, but unlike Birdo never actually stated with certainty. It's unquestionably canon in the remake, but that doesn't mean it was unquestionable before.
