Because the prejudice premise is as poorly thought out/written/concieved as the one in X-men; thats why. Its literally just a plot device to create artificial conflict.

Yea but also it spreads awareness (Points at racism) (Points at homophobia) But to be honest, furries are already pretty hated today. Imagine real talking creatures that could kill you at sight. You (maybe not *you* specifically, but like a mayor/president) would want to move those people far away. Make them feel terrible/monster-like till they can't fight back. (Emotionally proving they're right). Some people like beastman (probably the same people who started the man/beastman group). And now they realize that this is terrible thing to do to anyone, but the hate towards beastman still linger. While the stories plot kinda degraded over the series to more of a fighting anime, the start is still great. (Wish it was more slice of life)

You live in a world where there are people who hate you and wish you death simply because you don't believe in the same invisible deity as they do. And others who would stone you to death because you eat food that is against their religion. Others who think you shouldn't have a right to live because you don't agree with their politics, and others still that will hate you because of your skin/eye/hair color.
It's not "poorly thought out", it's the absolute truth. People fear what they don't understand. And what they fear, they often hate. That's how humankind works. If we suddenly found a civilization of anthropomorphic animals in the world, you and I and others on this site might be overjoyed, but a huge percentage of the population would fear and hate them, and want to see them killed before they could become a "threat."
