Both have an anus so no cloaca on either on them. Left one is female with horizontal pussy and right one is male with genital slit. Not sure about the tags in this case though cause the right one might just as well be female despite the male symbol and lore.

Honestly the lore isn't important, Latios and Latias being paired doesn't always count as sibling incest (because they're only in the anime) and female latios and male latias are probably a thing.

But it's curious to see both different as they're kinda like dragons (so reptilian slits/cloacae).

No. Latios has dolphin anatomy on his urogenital tract in this image. Internal testes(but we can't see that so no TWYS presence), further-separated anus while females have it closer to the genitals. It's why the tag has stayed.
