Memberif you want to be technical then you can think of a cubone like eevee. not all of them grow up the same. just like some of the newer pokemon that can become two different evolutions just for being mean or nice to them. think of it. instead of it growing up in the love and care of its mother where it would be pampered. it has resorted to using the skull of its dead mother, it crys constantly, and it must be dirty(orange color is mud)
and finally, ITS POKEMON jeeze. some people dont get the fact that almost anything can happen in pokemon. each generation had all powerful legendaries, and yet from the first season, no one knew about the other so called legendaries. even if they are legendary.

The cubone obviously couldn't have waited around for its mother to die and rot into a pile of bleached bones, else it would have either been long dead or grown up into an adult.
That leaves one option. It's a cannibal, and it ate it's mother.

It is actually impossible for a baby khan to grow into a Cubone/Marowak
The first clue is that cubone can be male/female whilst all Khangaskans are female. Two, Khans are an endagered species and are protected, as such they can only be found in the safari zone. Three, a full grown marowak is nowhere near the size of a full grown Khan, nor does it have a pouch/baby.

With that in mind males may just be incredible rare, think of it like this, the odds of encountering a kangaskahn in the kanto safari zone are 4%, unendangered the gender ratio would be 12.5% male 87.5% female, but as they are endangered males would be almost nonexistent. 3.Size shouldn't be a factor, some pokemon get smaller upon evolving, a key example is gloom to bellossom. Also marowak would be kangaskahn's male counterpart, as such would not have a pouch, even though they can be female (the other examples are glalie-froslass[who have the same evolution pattern], and gardevoir-gallade[same pattern, reverse gender]). Wow, this is the longest comment I've ever typed on this site.

also^ there are quite a few 'female only' species (some lizards! ^^) , I don't know of any male only ones though they may exist.
