They didn't start as an all-female species. Ethereals basically removed the possibility of males being born from their genes.
In one of the posters present in game we can see a male viper with a female, and on another, small vipers hatching from the eggs, so XCOM probably fixed their DNA.
Since they are hybridized with humans, they might be cross-compatible, but even if, it's not the only method they have.

there never said, that Ethereal remove possibility of males being born.
i think they just kill excessive males, or contain them separately from females, because from example Torque born before viper king exist. Then Ethereal stop making act of adrocide, females received male attention. "Only known male" isn't "only exist male".
P.s. I also think “king” version of the species is analog of “project Avatar” for human, this is not regular male viper, he made fast repopulation ability, eggs after him many times bigger than usual, and he and his daughter grow much faster. For example neonate viper of King same size as adult viper, but in Chimera squad neonate viper on posters are small, and in incubators on some mission you can find ostrich-size eggs inside incubator hear Viper bed.
P.p.s. Vallen just copy other race “Avatars”, she didn't make them, because she sounds surprised, then perform and comment their autopsy.

if GMO vegetables hybridized with scorpions, they might be cross-compatible? Don't say nonsense, they are SOO different species. They even has different numbers of limbs and possibly internal organs. Only alien species human can make baby is Chryssalid :)

Dude. That's a universe where snakes have tits, insects grow from puppy-sized to horse-sized in seconds, and people can kill with their minds.
Spawning snek babies is close to the bottom of the list of impossibilities.

well, in greek mythology Zeus can mate with human woman in form of goose and still make baby, but xcom is science fiction. And according to science you have more chance to have baby from Earth snake then from alien snake, they even has different blood. But they enjoy human things (you can see them drinks alcohol wear clothes, walking with different species), so they quite possibly can have sex with humans.
But according the Xcom they have babies from male vipers pairing only (posters in chimera squad, viper king and Vallen notes about viper unability to reproduce without Ethernals, who control viper males).
But i agree, this isn't impossible, Exalt made gene modifications on their humans, so with "meld" you can make some human produce viper seed instead of human ones, so they can make babies. But i think it much better, that sex with human for vipers only for pleasure. No condoms, no alimony payments :)

The fact that they were hybridized at some point implies that there's an extreme genetic compatibility
